To be honest, you would have been better off using the second computer
as a Unix domain member instead of a DC.

Use the repo you will find there and upgrade Samba, but you will have
to do it by major version by major version i.e. upgrade to 4.7.x first,
then 4.8.x, then finally 4.9.x
There is a reason for the version climb, it doesn't work if you go
directly from 4.5.x to 4.9.x . However it does work if you update
version by version (allowing Samba to run for a short while at each
version. This does not apply to Unix domain members, only DC's.

To move the data between DC's, you will need to use something like
rsync, but only when you have the same ID's on both computers.
