It sounds like a horrible mess, to be honest. It's also pretty hard to recommend possible paths without knowing what's inside. Is it an option for you to simply import the distinct dumps into different schemas? That way there would be no need for merging the data, you just query the particular dataset you're interested in.
Unhappiness is discouraged and will be corrected with kitten pictures.
